The coat of arms of Hercegovina-Neretva Canton is a golden bordered blue shield with three white wavy stripes and light blue chief with golden nine-pointed star. The flag is horizontally divided five-striped of red over white over blue over white over green with the coat of arms in the centre. The red-white-green stripes refer to the Federation of Bosnia and Herzegovina and to the Croat and Bosniak majorities, while the blue stripe in the middle signifies the river Neretva. The nine-pointed star refers to the nine communities of the Canton.

The flag of blue-white-blue with wider white stripe and fleur-de-lis coat of arms in it was proposed by Bosniaks in Herzegovina-Neretva Canton, and it was used unofficially in the areas of Canton under Bosnian control. It was rejected in the Cantonal Assembly in 1996.

The flag of the cantonal police is light blue bordered golden, with the police patch in the middle. The patch contains the coat of arms and the inscription POLICIJA above, MUP (Ministry of Interior) below, and on each side HERCEGOVAČKO and NERETVANSKI - the name of the canton.
