Croatia proclaimed independence from Yugoslavia on 26th June 1991. After a request from EU the decision was postponed for three months to try to find a solution through negotiations, but when they failed Croatia formally discontinued all state connections with Yugoslavia on 8th October 1991. As the date of international recognition of Croatia is usually taken 15th January 1992 when majority of the European countires recognized the independence of the Republic of Croatia.

The flag with the red star officially remained the flag of the Republic of Croatia until 25th July 1990, when it was replaced with the "historical coat of arms of Croatia". The official layout of the new flag, with the historical coat of arms set in the crest over the chequy shield was adopted latter that year.

The variation of the national flag in ratio 2:3 is used on vessels probably as soon as its 1:2 counterpart on land, but the first regulation that explicitly prescribe it is the 1992 regulation on merchant navy flag hoisting. The Boat Regulations of 1991 prescribe a flag in dimension 0.46:0.80 m, but this is considered a probable typo.

Until 1999 the same flag as the civil and state ensign was used as naval ensign, too, when the legislator decided to make a special design for naval vessels - adding two crossed yellow anchors behind the coat of arms, together forming the emblem of the Croatian Navy.

The flag of the Croatian Navy came into use in early 1990's, blue with a version of the coat of arms over two crossed yellow anchors, bordered with wider outer red border and thinner inner white one. Occasionally it was used as jack on naval ships, especially on celebrations, but it was only in 1999 that this practice was officially sanctioned.

The early design of the Croatian Navy flag (i.e. also the flag used as the jack) was superseded with the 1999 regulations, but the old flag remained in use where it was already present, and it is all probable that it shall remain so until the flags shall be replaced cause of their detoriation due time.

The flag of the President is blue, contains a variation of the state coat of arms surmounted with a ribbon in national colours inscribed RH (Republika Hrvatska) and is bordered by red and white squares.
